Sota et al. (2005) などによると，本種は複数の隠蔽種を含むと考えられます。向井ら（2010）では，関東地方に分布する個体群を「ジュズカケハゼ関東固有種 Gymnogobius sp. "Kanto-endemic species"」としています。斉藤（2015）によると，コシノハゼ（G. nakamurae），ムサシノジュズカケハゼ（G. sp.1），ホクリクジュズカケハゼ（G. sp.2）に分けられるそうです。
